Decoding it requires computational methods that are both rigorous and anchored in experiments. I will present three studies that move from the molecular to the ecosystem scale. Within cells, Perturb-Seq analysis identified global regulators of RNA processing. Between hosts and microbes, benchmarking TCGA tumor microbiota showed that many associations are spurious; a confidence-graded framework (MOMAC2) pinpointed reliable signals, including Streptococcus anginosus, which promotes oral cancer cell growth. Across the tumor tissue, multi-omics profiling of oral carcinogenesis defined two ecotypes, and targeting TNFRSF12A overcame immune exclusion and sensitized tumors to anti-PD-1 therapy. Together, these studies show how computational omics, paired with functional validation, can reveal the logic of disease ecosystems and guide intervention.
