How such apparently haphazard linear arrangements can result in specific gene regulation is a major puzzle. To unravel the underlying logic, we have developed a scalable technology to transplant selected DNA elements to hundreds of alternative positions within a ~2 Mb region, and track the functional consequences. We have used this methodology to systematically dissect the functional architecture of a large genomic locus in mouse cells. Furthermore, we have combined the tool with Cre-LoxP recombination to generate systematic series of megabase-sized deletions and inversions, and used this approach to dissect how lamina-associated domains are tethered to the nuclear lamina. Our technology will help to elucidate how the ordering and spacing of regulatory elements along the genome contributes to optimal gene regulation.
