Abstract:
Recent advances in sequencing technologies and assembly allow us to obtain highly contiguous and nearly error-free reference genomes. However, this task is often limited by the sample quality and the data available. Our team has been working on this front with several organisms using mainly Oxford Nanopore Technologies (ONT) rather than PacBio reads. In this seminar I will present different approaches and tools used to obtain the best possible reference genomes. I will walk through examples that range from failure to success -- from very fragmented to chromosome-level genome assemblies obtained using long-read data, linked-reads and Hi-C maps. In our hands, ONT data produce similar or even better assemblies than PacBio CLR data.
